An Innovative Approach to Peptide De Novo Sequencing*

چکیده
The analysis of the amminoacidic sequence of a peptide is a basic and fundamental issue in Proteomics. Such analysis is generally performed by using Mass Spectrometry equipment. This procedure exhibits several advantages on other methods. In particular, a mass/mass (or tandem mass) analysis is very often used. This latter technique produces a spectrum displaying the molecular weight of the full molecule and those of its fragments produced during the analysis itself. A typical mass/mass spectrum, however, does not contain any direct reference to amminoacids, being a mere succession of molecular weight peaks. Further analysis of such spectral data is then requested.

De novo peptide sequencing by deep learning.
De novo peptide sequencing from tandem MS data is the key technology in proteomics for the characterization of proteins, especially for new sequences, such as mAbs. In this study, we propose a deep neural network model, DeepNovo, for de novo peptide sequencing. DeepNovo architecture combines recent advances in convolutional neural networks and recurrent neural networks to learn features of tand...

Given the importance of transcriptome analysis in various biological studies and considering thevast amount of whole transcriptome sequencing data, it seems necessary to develop analgorithm to assemble transcriptome data. In this study we propose an algorithm fortranscriptome assembly in the absence of a reference genome. First, the contiguous sequencesare generated using de Bruijn graph with d...
متن کاملMulti-spectra peptide sequencing and its applications to multistage mass spectrometry
Despite a recent surge of interest in database-independent peptide identifications, accurate de novo peptide sequencing remains an elusive goal. While the recently introduced spectral network approach resulted in accurate peptide sequencing in low-complexity samples, its success depends on the chance of presence of spectra from overlapping peptides. On the other hand, while multistage mass spec...
متن کاملDe novo peptide sequencing using ion peak intensity and amino acid cleavage intensity ratio
MOTIVATION Peptide-sequencing methods by mass spectrum use the following two approaches: database searching and de novo sequencing. The database-searching approach is convenient; however, in cases wherein the corresponding sequences are not included in the databases, the exact identification is difficult. On the other hand, in the case of de novo sequencing, no preliminary information is necess...
متن کاملOptimization algorithm for de novo analysis of tandem
Protein identification is usually achieved by tandem mass spectrometry (MS/MS). Because of the difficulty in measuring complete proteins using MS/MS, typically a protein is enzymatically digested into peptides and the MS/MS spectrum of each peptide is measured. The database searching methods are predominant in the task of peptide identification. Their aim is to find the best match between model...
متن کاملAdepts: Advanced peptide de novo Sequencing with a Pair of Tandem Mass Spectra
De novo sequencing is an important task in proteomics to identify novel peptide sequences. Traditionally, only one MS/MS spectrum is used for the sequencing of a peptide; however, the use of multiple spectra of the same peptide with different types of fragmentation has the potential to significantly increase the accuracy and practicality of de novo sequencing. Research into the use of multiple ...
